A Fringe fan and clever code-cracker named Julian Sanchez has figured out that the glyphs shown as Fringe goes to and returns from commercials refer to letters of the alphabet.
You can read about how he figured it out at his blog here. What’s cool is that each episode’s glyphs spell out a word that relates to the show’s theme that night. Here are the episodes that Mr. Sanchez has translated so far (the two notes in brackets are his notes):
 OBSERVER
 CHILD
AEGER [? -- AETHER would make more sense for the episode]
 ROGUE
 SURGG [should be SURGE?]
 CELLS
 CODES
 TAKEN
 VOICE
 TRADE
 SAVED
 BISHOP
 AVIAN
 OLIVIA

I knew I was keeping track of those glyphs for a reason.
